In a statement issued by his office, the 41-year-old Chief Minister said "while it is true my wife and I have separated, the speculation about motives and about my future course of action are unfounded, untrue and deeply hurtful to all concerned."
The couple have two sons, Zahir and Zamir. Omar's sister, Sarah Abdullah is married to Sachin Pilot, son of Rajesh Pilot.
Omar married Payal Nath, daughter of an Army officer, Major General Ram Nath from Delhi on September 1, 1994.
Omar said he was dismayed and anguished over the "growing tide of speculation in the media about my private life, particularly the status of my marriage."
Payal, known to be warm and spontaneous, recently joined dancers for an impromptu traditional Kashmiri 'rauf' performance much to the delight of the audience.
A favourite with the crowd, Payal was guided in her steps while she kept on smiling all the while. The sight of the chief minister's wife joining the dance was cheered by the people who had gathered for the inauguration of the police-public fair, including her husband Omar Abdullah.
She has been featured in magazine for her stylish looks and glamorous lifestyle.
Payal had continued to live in Delhi with their sons Zahir and Zamir after Omar took over as the CM of Jammu and Kashmir.
Omar and Payal's separation is said to be by mutual consent.
